Tiger strangeness

Ok, I feel like I’m losing my mind here. I’m trying to copy my music back from the iPod, so I cp’ed everything using Terminal, since I don’t have x11 yet. I made a folder on the desktop, and copied all the folders of music off the ipod into it. Now folders keep disappearing from the finder window, but they still show up in the overall folder when I ls in Terminal. WTF? I can’t see any of the folders in the finder window now.
